Are these now considered to be 2 separate teams? Reading today how the MK Dons won their first trophy....

Yes. Wimbledon are now AFC Wimbledon whereas MK Dons just bought there place in the league. At least that is how the Wimbledon fans see it and that is really all that matters. I think AFC Wimbledon got custody of the trophy(s) as well.

MK Dons cannot f*ck off into administration and non-existence quick enough in my opinion, a nastly piece of business all round. Doesn't seem to be happening though.

AFC Wimbledon didn't get custody of the trophies won by the old Wimbledon FC, they were initially kept by MK Dons.

It was only after lengthly protests from the Wimbledon Independent Supporters Association and mediation that MK Dons finally gave up claims to the history of Wimbledon FC and donated the old trophies to the London Borough of Merton.

AFC Wimbledon are only 2 or 3 leagues away from professional football now aren't they?

They're in the Ryman Premier, which is 2 divisions below the Conference and so away from the football league. Could've been even closer by now - they've lost in the playoffs the last two seasons.
